Sea aliens are overpowered sending out lone ships is a suicide mission especially early on against just one of them and I have encountered groups with as many as 15 giant sea aliens. (Don't anger the aliens until you get the tech which unlocks Ultrasonic fences and later pick the quest option to allow your trade units to be protected from alien attacks) Destroying nests is temporary, they will re-spawn after awhile, unless you leave one of your units on the nest tile.
